There's two ways, you can just pull them up lifting at the formed slot with your fingers.
Or you can put a small flat blade into the formed slot DO NOT PRY them up, that will damage the paint, just...

What year is it? if it's an 07+ 3.7l i5, then it should be smooth as butter, they are extremely smooth engines.

06, 3.5 was slightly rougher, but nothing "bad" by any sense

Well that sounds like quite a bit of suck, Maybe the torque converter wasn't reinstalled properly?

I'm sure it's internally balanced so wouldn't think the flex plate..

I'm confused, your hood wires are surrounded by a sleeve, but you have an antenna from an after 04+ truck

I thought they stopped the sleeve stuff in 03, reason being it holds water and can rot the...

I can't answer your question on backspacing for those rims in particular, but on the stock 17 in rims you should be fine on 37's minus a little rubbing on the sway bar

Only options are finding someone's used door panel to remove it from, (most common thing to break on them is in fact the pockets)

Or buy an entire door panel.
