Can't speak for water fording, but any filter requiring an oil such as K&N can mess up the MAF. Those wires inside the MAF are as thin as hair, and just the slightest bit of oil will result in an inaccurate signal to the PCM, thus causing some possible driveability problems.
I would say the biggest problem is not the initial install of the filter, but when the person cleans the filter and applies the oil via the spray can. Many have the opinion if some is good, more is better, and I have seen some K&Ns that actually dripped.

Besides, it is a proven fact that these types of filters allow more dirt into the engine.
