I've got some scratches on my H2 that I don't plan on getting fixed at a body shop just yet, but I'm concerned about the rust factor. Anyone have any suggestions on touch up? If the grooves are deep enough, should I just bite the bullet and get them filled in?

Try a good wax pencil to fill in the scratches until you get them repaired.

Take it and have it painted with DuPonts Imron 2 part epoxie paint. http://www1.dupont.com/NASApp/dupont...sp?nodeID=2389 its expensive but very difficult to scratch.
I am thinking about painting mine. I has a race car painted in Imron, the paint always looked like new even after 5 seasons of racing, jsut to give a reference, my front bubmper was painted in enamaland I had to redo that every other race to keep it looking good.
ALso in those 5 years, I replaced the windshield 3 times because it was pitted from rock chips.

H2 Black Lux, Air Suspension, AEM Intake, Flowmaster, soon to be blacked out...

those magnetic skins work great, but they don't cover everything and don't stop trees

Skulz, you and I have the same problem it sounds. I have some scratches at the window level where the magnetic skins don't cover. I bet your scratches are not deep enough to rust, I wouldn't worry about it.

Well I should get my truck back today and I'll have to check the deep scratches out. One is on the hood and one is on the roof

Ah, just let those damn scratches rust. Then they would blend in with the rest of the rusting on the vehicle...
